But the Argentina star will come back into the side as they look to secure their place in the last four.
Messi was left bloodied in a collision with Chris Smalling in the first leg at Old Trafford that Barca won 1-0.
And the pair will lock horns once again with Messi set to start on the right of a three-man attack.
Luis Suarez will lead the line after missing the Huesca clash through suspension, while Philippe Coutinho should star from the left.
Ivan Rakitic has been suffering from a fever but should recover in time to play alongside Arthur and Sergio Busquets in midfield.
At the back, Marc-Andre her Stegen will be restored in goal with Gerard Pique and Clement Lenglet directly in front of the German.
Jordi Alba and Nelson Semedo will line up in the full-back positions.
Valverde’s side go into the second leg as massive favourites to progress.
However, United have proved they are capable of upsetting the odds after overturning a deficit to dump out Paris Saint-Germain in the last 16.
And the Barca boss insists he will not be taking them lightly despite possessing a precious away goal.
“We know the opposition will want to counter-attack us but we won’t let that happen by playing well with the ball and moving the ball quickly,” he said.
“It’s not a defensive question, it’s more about going forward.
“It’ll be important how we start and finish the game. United in the last minutes have something special. We’ve seen that at the Camp Nou before.
“All you can do is concentrate on what you think is good for you to do. We’ll do that.
“We’re aware of United’s threats and we won’t let it become an end-to-end game. We’ll look to close the spaces to limit their options.”
